I am not sure whether this will helpful or not, but here is my similar problem and how it was resolved:
I used to have the similar problem with thunderbird. It simply did not generate a thumbnail when minimized regularly, but worked fine when I use the keyboard shortcut to minimize all windows.
After the latest update, firefox started doing the same thing (v 2.0.0.3), no thumbnails when minimized.
But, I should say that I use bbLean window manager. After I update the bbLeanSkin to v1.16 both firefox and thunderbird started minimizing correctly....
