Sorry if this has already been requested.
Any chance of being able to click the tray icon (and possibly have a hotkey as well) to bring all the minimized thumnails to the top temporarily (allowing you to click one of the thumnails and then returning to their preset level).
Also if possible it would be useful to set the z-level for individual thumbnails (e.g. to have your most used application always on top - if it isn't maximised of course). And just to make it difficult would it be possible to save these settings (so that the z-level is remembered between sessions - even if the app has been closed). To go with this would also be useful if the thumbnail positions could be remembered for individual apps (and for Minimize to be clever enough not to overlay another thumbnail on top of a taken position).
