phatman, thanks for the comments and compliments.
When you show desktop (press Win+D) you can press it again to show the windows and the thumbnails again. Same with the show desktop button. Also, any thumbnails pinned to the desktop will remain when you show the desktop. I can always make miniMIZE check to see if there are some missing thumbnails when you click on the icon, so I'll look into that.
Yup, I am planning on extending the margins on the position settings, I just wanted to get some feedback on the current method of positioning first, so you can look out for that.
As for using the space that is no longer in use, I have been planning that, but haven't gotten to a point where I have come up with a method to do it. However it is on the feature list, so hopefully I should get to that soon.
